If I exclude this directory, will I be able to bookmark outside of shadow mode?

C:\Users\User\AppData\Local\Chromium\User Data\Default\Bookmarks

You only need to add the file place.sqlite to your exclusion list.

The file "places.sqlite" stores the annotations, bookmarks, favorite icons, input history, keywords, and browsing history (a record of visited pages).

Depends on which OS you're using.
Example: For Win7
C:\Users\username\AppData\Roaming\Mozilla\Firefox\Profiles\..

Note do not add the entire mozilla FF profile folder because some users experience a problem with all their browsers settings and add-ons being reset after rebooting from shadow mode.

LoL.. My mistake didn't notice you're on Chromium. Never used Chrome before with SD..this exclusion are for FF generally.
