As title suggests, ive noticed when I test Comodo against malware in an VM, it does not show HIPS alerts for contained applications, but when I run them unrestricted with auto-containment disabled, I get them, so my question is: what setting do I need to change for it to show HIPS alerts for contained applications? (if its even possible)

From memory, I don't think it's possible and not sure why you'd want HIPS alterts for apps in Containment as anything in containment is virtualized and does no harm to your system. You can increase Protect Data to entire drives but it's been quite awhile since I tinkered with the HIPS settings.
