I have all pre-configured system rules and user rules disabled without issues.
What is the function of such rules, and when they should be enabled?

I control traffic of both system processes and applications through the ask popup by allowing or blocking without the need for additional rules!

Such preconfigured rules are not including any apps, only some protocols; how to configure rules for apps with those preconfigured rules?

Preconfigured rules in Simplewall are mainly for system processes and protocols. To configure rules for specific apps, you need to use the 'Apps' tab. Here, you can add the application you want to control, then right-click on it and choose 'Create rule' to set custom rules. Remember, these rules will override the preconfigured ones.
